    VPS Domain

    1) Can I install a site on my VPS domain? This is what I mean - right now I have vps.mydomain.com . Can I put up a site on mydomain.com or is it better to leave that empty just for the VPS?

    2) Would it be better to put in an .htaccess file in my VPS home root directory for common mod_rewrite commands that I want for all my domains? Or would .htaccess files for each domian be better?

Names are names. All they do is map an easy (or easier, perhaps) to remember moniker to an unmeaningful and arbitrary IP address. How you use them doesn't matter at all.

It is perfectly acceptable to map a 3rd-level name to a server (like your vps.mydomain.com) and then map the base domain as an instance of that server. It actually happens all the time in the business world, especially since servers are now powerful enough to handle many different services.
