    It's probably too late now, but...

    The first thing you should do when you're hacked is take your site down, go through your server log[s] line-by-line, find out how they got it, what they did, and patch the problem accordingly.

    This can be quite time consuming, and truthfully is above many ppl's level of expertise, so you may need expert help...

    Your vps may not be hacked, but I'm sure hosting accounts on your vps were hacked. You can follow these guidelines for ALL accounts to protect your VPS:

    Tips on Web Security

    They will be hacked again if you do not protect them.
