I have no idea, but have to ask the obvious. Have you submitted a support ticket about the problem?

That error is pretty self explanitory: PHP is trying to connect to MySQL, but the MySQL server is not responding.

Is this site on a VPS by chance? Since the problem is intermittent it implies that the MySQL server is going down unexpectedly. Since it is happening at a right at the start of the day, I would venture a guess that the memory usage is spiking (probably due to a backup process or something) which is causing the VPS to kill MySQL to gain more available memory.

Following on from what Jason said, i would open a support ticket with support and ask them to monitor the applications running on your vps / account between the hours of 12 and 1am. This should tell you what's causing an error with the SQL Server. You can alternately look at the logs and see what's using the most memory.

There is another possibility: PHP is set to clear session data (/tmp/sess* files). I've had to raise the timeout on my servers because it was causing the same problem every few hours or so.
