You should probably pick up a book on Linux.
If I remember your account your on a CentOS VPS so you should find the redhat deployment guide fairly useful in getting to know Linux:

After that I would suggest you make sure you know how DNS works:

Then read up on your preferred web server (your using apache) and email server (your using Exim).

If you're more of a developer and just want to be able to deploy your own apps more securely, try something like "The Web Application Hacker's Handbook", by Pinto and Stuttard (portswigger).

Also, take an inventory of the software you're running--everything from the server level stuff like Apache and PHP to any web apps you have installed, like Wordpress, PHPBB, etc. Visit the publishers sites regularly to check for updates--many of these sites have mailing lists and RSS feeds that they use to announce updates ans security issues--you may want to consider subscribing to them.
I also like the Sans newsletters, especially @Risk, which is a weekly listing of many newly discovered software vulnerabilities. You'll probably have never heard of half of the programs listed, but by quickly scanning the email you'll be able to find out if anything you run is vulnerable to any newly discovered exploits and, generally, how to avoid being attacked.
